Many buses do not give change directly. You usually need to use a change machine (often next to the driver) BEFORE putting your money into the fare box. Large bills (e.g., 5000 yen, 10000 yen) are usually NOT accepted by change machines. Best to have 1000 yen bills or coins ready.
